Agatti is located on the eastern side of a hemispherical-shaped reef formation that lies 8 km southwest from Bangaram — to which it is connected by a submarine ridge (visible at top-right of the above image). The island, covering an area of 2.7 km², measures 5.6 km in length with a maximum width of 1 km in the north, narrowing to less than 100 m in width in the south. 200 m off the southern tip of the main island lies the smaller islet of Kalpitti.
The perimeter reef encloses a shallow lagoon (very narrow on the east) of around 17 km² in area; the lagoon entrance on the west and the deepest sections of the lagoon are darker coloured in the above image.
